An implementation checklist for reliable plasmid construct planning is a freeze, not a software shortlist. Stop the order if a second person cannot restate the feature list, every junction under the chemistry you already chose, and the reviewer who did not write the plan. A pretty map with unsigned seams is still a draft.

What Must Be Frozen Before Anyone Orders

The outcome is a frozen plan the later design review can consume. Inputs are the intended experiment, the backbone job, the insert source, and the assembly chemistry already chosen — restriction, Gibson, or homology, for example. Steps: Freeze Features, Junctions, and Reviewers

  2. Write every junction. For each seam — insert to backbone, fragment to fragment, tag to cargo — record the overlap or cut that the chosen chemistry will use, including acceptable scars. Checkpoint: each seam has a sequence or a coordinate, not the word “standard Gibson.”
  3. Build the intended construct in silico and refuse the order if a seam is still chat. Worked check. The plan is a His-tagged ORF on a T7 backbone for protein expression. The feature list names T7 and the His tag. The Gibson overlaps live only in Slack. The “reviewer” field is the planner. The order stops at step 2 and step 4. Write the 20-base overlaps onto the in-silico construct, assign a second reader, and keep the synthesis cart closed until that reader can point at both seams.

Expected Result and Verification

Expected result: a second person restates the feature list, each junction, and the reviewer’s name without asking the planner. Verification: the in-silico construct exists, the chemistry already chosen is named, and the order is still held. Creating a project folder, a shared canvas, or a “final_v3” map file is not verification. Those are storage moves. They do not freeze a plan.

When the freeze passes, hand the same objects to the design-review sibling. That page scores frame, junctions, unique sites, primers, and host fit. This page only makes sure those objects exist.

Failures That Still Look Like a Finished Map

Junctions only in chat. The viewer shows colored arrows and a clean circular cartoon. Rollback: hold the cart, paste each seam sequence onto the plan, rebuild the in-silico construct, and re-freeze. Do not order “the safe oligos” while the rest is fixed.

Designer listed as reviewer. The map has comments from the same person who drew it. Rollback: replace the name with someone who can reject the order. If the lab has only one molecular biologist, the PI or a trained second reader still has to appear. A calendar invite is not a freeze.

Feature list missing a marker or origin. The insert looks finished and the backbone is “the usual vector.” Rollback: rewrite the list until origin and marker are named, then re-run the in-silico join. Pricing fragments against an unnamed backbone is a failed gate, not a shortcut.

This Checklist Is Not a Software Shortlist
