PCR Blank Tubes: Ntc Is One Negative Not the Class
PCR negative control versus no-template control is a class split, not a pair of names for the same blank tube. A no-template control is one class of negative. NTC replaces sample nucleic acid with water or buffer so reagent or laboratory contamination can be seen. Other negatives omit a different ingredient or carry a different matrix. No-Template Is One Negative; It Is Not Every Negative
MIQE 2.0 lists positive, negative, no-template, and no-reverse-transcriptase controls as distinct. That list is the definition. An NTC is prepared by replacing the sample nucleic acid with water or buffer. Its job is to detect contamination from reagents or the laboratory. Amplification there can invalidate a run. A no-RT control, by contrast, keeps the nucleic acids and omits reverse transcriptase so genomic DNA can be seen in an RNA workflow. Prefer NTC on every PCR or qPCR batch that will be interpreted. Prefer an extraction blank when nucleic acids were purified in the same session. Prefer a matrix negative when the claim is “this background has no target.” Prefer no-RT when the assay is RT-qPCR. MIQE 2009 already required NTCs on each plate or batch and rejection conditions set in advance. Set those holds per class. Do not copy one hold onto every blank.
Where the Labels Get Collapsed
The usual collapse is a water well labeled NTC that is then used to excuse a missing extraction blank. A clean PCR mix does not prove the column was clean. The second collapse is treating a no-RT band as “contamination” in the NTC sense. No-RT contamination is genomic DNA in the RNA, a different object. The third collapse is calling a primer-dimer in the NTC “a failed negative” without naming the product. A late, low-melting artifact is not automatically a target-sized contaminant. Name the product, then apply the hold you wrote before the run.
Write the Class on the Lane Map
Write NTC, extraction blank, matrix negative, or no-RT as separate IDs before the cycler starts. A published run checklist can require those IDs without repeating this dictionary.
